I was not allowed to bring my CPAP machine onto a plane from San Francisco to Lima, Peru. I was using LAN airlines. What rights do I have to register a complaint with LAN airlines?

Since it started in the USA they must allow it as a free carry on. They don't have to allow it to be used.
However if there was no room on board because all the other dufusses brought too much carry on they can tell you to put your carry on in the hold. It is always wise to board first, you have a valid reason.
