You didn't say but I'm gonna guess that you are new and using a nasal pillows mask? If so, it's not uncommon when new to have some irritation esp. if the mask is moving each time you breath - so adj mask but not too tight - should be able to fit two fingers under your straps.

But you will also need to pick up some Lansinoh cream - its for nursing mothers so found wherever baby bottles are sold. Put a dab on each nare and smear some on the nasal pillows each nite before bed. Besides providing some lubrication it also helps to seal. In time your nares will toughen up but continue to use it.

IF your nose is overly so use a diff style mask until the nose is healed.

A squirt of nasal saline before bed also helps keep your sinuses open and helps with the dryness.

But for some reason my intuition is telling me to avoid using my CPAP, to avoid lingering germs that continue to reinfect, until this sore throat goes away. However, everything I read online says to use the CPAP despite the cold/virus/whatever. Thoughts?

It seems to me if you can't trust your body, what can you trust! Do you take Vit "C", I take 2,000 units daily, 3,000 if I have a infection, Timed release caps, it keep my body tuned up to fight the nasties. I try to eat healthy! (lie aleart) I use OTC med's for year around allergies.
