Yea I have a call into Sleep Doc to ask about a few things.
I used to smoke and quit about 4 months ago. But never had any resp. issues.

Would respitory arousals be considered a wake-up?

Maybe but maybe not.
Arousals don't always mean that we wake up to the point that we remember it and we don't always remember every wake up either.
