EncoreViewer data missing

I have read other posts referring to data missing from the SD card. My problem is that data on the card is not being transferred to my PC via encore viewer. I can see from one machine that the data is split into two folders on the card. EncoreViewer only sees the data in one of the folders. Is there a way to manually transfer it? Where is the EncoreViewer data stored on my PC?
