No. They are fine, fuzzy or not. The filters are designed to be breathed through and are not harmful. Even if you ground the filters to dust and inhaled the fibers, they are not harmful and certainly not carcinogenic or whatnot. I believe they are polyester. Did you have them before CPAP?
I get morning headaches, they are larely due to TMJ/grinding, etc. in my case. Or if I didnt drink a lot of water the day before. CPAP should help, not cause, headaches, if I am correct.
