When I was in college I got 3 one hour naps and a single two hour nap in a five day period. No drugs, coffee, or any other ingested anything. Just lots of focused work. At the end of it I was toast! Could you write some software that would take the individual file or files and combine them in to some sort of unified archive file that your software would then use? If they won't provide you with the database like Pro, just make one yourself in a format that works well for your software.
