I have now been using a CPAP machine most sucessfully for the past 2 years, however in the last 2 months I have been waking up to sometimes extreme case of nausea!! Can someone explain what could be the cause?

sounds like G.E.R.D. You might need "the little purple pill" Nexium. They have a few over the counter. Prilosec and others.
